You have to tell the animated characters what to do and how to do it just like a real show.

Same way as directing an animated feature film works.

In other words, I have no idea.

The director sits on one of those cool chairs and shouts "CUT" while someone else opens and closes one of those little black and white boards.

I could be wrong, but I'd imagine they'd largely work on the storyboard phase of the production. They'd go over the script and then map out how the episode should look, how the shots should be framed etc. He'd then give the voice actors instructions and if that changes, he'll make more alterations before sending it to the animators to work on the episode. If there's any mistakes or anything that needs to be cut, they'll make those alterations.
